Rapid Development and Functional Analysis of Mouse Models Using CRISPR/Cas Description Joe Miano, PhD, Professor & Associate Director, Aab Cardiovascular Research Institute, University of Rochester Joseph Miano received his Ph.D. in Experimental Pathology from New York Medical College and did post-doctoral training with Eric Olson at the M.D. Anderson Cancer Center in Houston. His first faculty appointment was at the Medical College of Wisconsin where he worked mainly on the role of retinoids as a therapeutic for vascular diseases. He was then recruited to the University of Rochester School of Medicine and Dentistry where he is a Full Professor and Associate Director of the Aab Cardiovascular Research Institute. Dr. Miano serves as an editorial board member for several journals and is an Associate Editor of Vascular Pharmacology. He is a past Associate Editor of ATVB and Consulting Editor for Circulation Research. He is a Fellow of the American Heart Association and a member of the Vascular Cell and Molecular Biology Study Section at NIH. Current research in the Miano Lab focuses on deciphering how small snippets of code in our genome give cells exquisite control over the level of gene activity, much like a thermostat controlling the heat in a home. Passionate about new technology that drives research, Dr. Miano's lab was among the first wave of labs in 2013 to exploit the revolutionary CRISPR-Cas9 genome editing technology for purposes of altering the mouse genome and within a year, the lab generated the first CRISPR animal model carrying subtle mutations in a control element that turns on a gene. A CRISPR Way of Making Mice The bulk of genetic variation associated with human disease exists in the noncoding genome, much of which comprises transcribed long noncoding RNAs and non-transcribed regulatory sequences. While headway has been made in elucidating the function of some non-coding sequences, we have much to learn and we know virtually nothing about how sequence variants (such as SNPs) in regulatory sequences contribute to human disease. CRISPR/Cas-mediated genome editing offers unprecedented ease and efficiency in generating mice carrying small (100s of nucleotides) or large (several kilobases) deletions as well as subtle substitutions of regulatory sequences in their native genomic milieu. Delivering synthetic single guide RNAs (sgRNA) and Cas9 protein (as RNPs) to the 1-cell mouse embryo has resulted in the rapid production of new genetic mouse models that previously would be considered risky or even challenging to engineer. Optimized approaches to generating, genotyping, and phenotyping ‘CRISPRized’ mice carrying multiple types of genomic sequence edits will be discussed. Data will be presented demonstrating high efficiency editing with synthetic sgRNA leading to nearly 100% success rate of germline transmission, driving rapid generation of mouse models. This new wave of mouse models will accelerate discovery of genomic sequence function, including the role of coding and non-coding sequence variants associated with human disease. Video abstract of Original Research paper “Comparative functional dynamics studies on the enzyme nano-bio interface” published in the open access journal International Journal of Nanomedicine by authors Thomas et al. Introduction: Biomedical applications of nanoparticles (NPs) as enzyme inhibitors have recently come to light. Oxides of metals native to the physiological environment (eg, Fe, Zn, Mg, etc.) are of particular interest—especially the functional consequences of their enzyme interaction. Materials and methods: Here, Fe2O3, zinc oxide (ZnO), magnesium oxide (MgO) and nickel oxide (NiO) NPs are compared to copper (Cu) and boron carbide (B4C) NPs. The functional impact of NP interaction to the model enzyme luciferase is determined by 2-dimensional fluo¬rescence difference spectroscopy (2-D FDS) and 2-dimensional photoluminescence difference spectroscopy (2-D PLDS). By 2-D FDS analysis, the change in maximal intensity and in 2-D FDS area under the curve (AUC) is in the order Cu~B4C.ZnO.NiO..Fe2O3.MgO. The induced changes in protein conformation are confirmed by tryptic digests and gel electrophoresis. Results: Analysis of possible trypsin cleavage sites suggest that cleavage mostly occurs in the range of residues 112–155 and 372–439, giving a major 45 kDa band. By 2-D PLDS, it is found that B4C NPs completely ablate bioluminescence, while Cu and Fe2O3 NPs yield a unique bimodal negative decay rate, −7.67×103 and −3.50×101 relative light units respectively. Cu NPs, in par¬ticular, give a remarkable 271% change in enzyme activity. Molecular dynamics simulations in water predicted that the surfaces of metal oxide NPs become capped with metal hydroxide groups under physiological conditions, while the surface of B4C becomes populated with boronic acid or borinic acid groups. These predictions are supported by the experimentally determined zeta potential. Thin layer chromatography patterns further support this conception of the NP surfaces, where stabilizing interactions were in the order ionic.polar.non-polar for the series tested. Conclusion: Overall the results suggest that B4C and Cu NP functional dynamics on enzyme biochemistry are unique and should be examined further for potential ramifications on other model, physiological or disease-relevant enzymes. The Time Domain Integral Equation (TDIE) method is an appealing method for time-dependent scattering analysis of electromagnetic waves. As a surface integral equation method, it is computationally efficient for scattering models at arbitrarily shaped objects and automatically satisfies radiation conditions for exterior problems. The time-domain formulation allows for the simulation of broadband signals at materials with nonlinear constitutive relations. However, its applicability has long been restricted by computational difficulties to obtain stable simulations for large-scale objects. Here, a stability analysis will be presented that is based on an established functional framework and stability theorem for a variational formulation of the electric field integral equation (EFIE). The functional framework will be extended to the differentiated version of the EFIE, which is more efficient to discretize and more conventional in engineering literature. Then, a discrete equivalence between Petrov-Galerkin and collocation schemes will be presented. This allows for a stability study of popular temporal basis functions. The impact of the stability theorem on the choice of discretization scheme is given by the recommendation to use quadratic spline basis function in the standard Marching-on-in-Time scheme. Computational experiments of time-dependent scattering at a generic aircraft confirm the stability analysis of the TDIE method.

Transcription Adaptation during In Vitro Adipogenesis and Osteogenesis of Porcine Mesenchymal Stem Cells: Dynamics of Pathways, Biological Processes, Up-Stream Regulators, and Gene Networks. Massimo Bionaz et al (2015), PLoS ONE http://dx.doi.org/10.1371/journal.pone.0137644 The importance of mesenchymal stem cells (MSC) for bone regeneration is growing. Among MSC the bone marrow-derived stem cells (BMSC) are considered the gold standard in tissue engineering and regenerative medicine; however, the adipose-derived stem cells (ASC) have very similar properties and some advantages to be considered a good alternative to BMSC. The molecular mechanisms driving adipogenesis are relatively well-known but mechanisms driving osteogenesis are poorly known, particularly in pig. In the present study we have used transcriptome analysis to unravel pathways and biological functions driving in vitro adipogenesis and osteogenesis in BMSC and ASC. The analysis was performed using the novel Dynamic Impact Approach and functional enrichment analysis. In addition, a k-mean cluster analysis in association with enrichment analysis, networks reconstruction, and transcription factors overlapping analysis were performed in order to uncover the coordination of biological functions underlining differentiations. Analysis indicated a larger and more coordinated transcriptomic adaptation during adipogenesis compared to osteogenesis, with a larger induction of metabolism, particularly lipid synthesis (mostly triglycerides), and a larger use of amino acids for synthesis of feed-forward adipogenic compounds, larger cell signaling, lower cell-to-cell interactions, particularly for the cytoskeleton organization and cell junctions, and lower cell proliferation. The coordination of adipogenesis was mostly driven by Peroxisome Proliferator-activated Receptors together with other known adipogenic transcription factors. Only a few pathways and functions were more induced during osteogenesis compared to adipogenesis and some were more inhibited during osteogenesis, such as cholesterol and protein synthesis. Up-stream transcription factor analysis indicated activation of several lipid-related transcription regulators (e.g., PPARs and CEBPα) during adipogenesis but osteogenesis was driven by inhibition of several up-stream regulators, such as MYC. Between MSCs the data indicated an ‘adipocyte memory’ in ASC with also an apparent lower immunogenicity compared to BMSC during differentiations. Overall the analysis allowed proposing a dynamic model for the adipogenic and osteogenic differentiation in porcine ASC and BMSC.

Silver-controlled evolution of morphological, structural, and optical properties of three-dimensional hierarchical WO3 structures synthesized from hydrothermal method ABSTRACT: Hierarchical structures of self-assembled three-dimensional (3D) WO3–Ag were synthesized via hydrothermal growth using precursor solutions of peroxopolytungstic acid with different amounts of Ag. The as-grown samples were analyzed by X-ray diffraction (XRD), field-emission scanning electron microscopy (FESEM), thermogravimetric analysis (TGA), Raman spectroscopy, Fourier transform infrared (FTIR) spectroscopy, ultraviolet–visible spectroscopy, and X-ray photoelectron spectroscopy. The XRD and Raman studies showed that as the amount of Ag was varied from 0 to 10 wt% in the hydrothermal growth solution, the crystal phase gradually changed from orthorhombic WO3·0.33H2O to hexagonal WO3. The FTIR and TGA studies revealed different hydration levels, supporting the XRD and Raman results. By controlling the amount of Ag in the precursor solution, platelet-like building blocks and hexagonal building blocks were obtained, highlighting the role of Ag in the hydrothermal growth of 3D WO3·0.33H2O and WO3 microcrystals. In addition, high-magnification FESEM images showed that the Ag nanoparticles were anchored on the surface of the 3D hierarchical WO3–Ag structures, and the UV–vis measurements demonstrated that the 3D hierarchical structures gradually absorbed more light when the Ag content was increased. Moreover, the band-gap energy decreased when the Ag content was increased from 0 wt% (Eg = 2.65 eV) to 10 wt% (Eg = 2.26 eV). These experimental results demonstrate that the amount of Ag played a crucial role in determining the building blocks' morphology, and the hydration level, optical properties, and crystal phase of the WO3·nH2O microcrystals. An insert situated proximal to the active site or ligand binding site frequently impacts protein function; however, the effect of distal indels on protein activity and/or stability are often not studied. In this paper, we have investigated a distal insert, which influences the function and stability of a unique DNA polymerase, called terminal deoxynucleotidyl transferase (TdT). TdT (EC:2.7.7.31) is a monomeric 58 kDa protein belonging to family X of eukaryotic DNA polymerases and known for its role in V(D)J recombination as well as in non-homologous end-joining (NHEJ) pathways. Two murine isoforms of TdT, with a length difference of twenty residues and having different biochemical properties, have been studied. All-atom molecular dynamics simulations at different temperatures and interaction network analyses were performed on the short and long-length isoforms. We observed conformational changes in the regions distal to the insert position (thumb subdomain) in the longer isoform, which indirectly affects the activity and stability of the enzyme through a mediating loop (Loop1). A structural rationale could be provided to explain the reduced polymerization rate as well as increased thermosensitivity of the longer isoform caused by peripherally located length variations within a DNA polymerase. These observations increase our understanding of the roles of length variants in introducing functional diversity in protein families in general.

Abstract: A comprehensive analysis of beta-blocker utilization and other guideline-recommended therapies for the treatment of chronic heart failure in a Canadian community hospital heart function clinic has not been undertaken and was, therefore, the focus of this study. The proportion of patients who would be potential candidates for ivabridine and sacubitril–valsartan therapy as a result of fulfilling the criteria for enrollment in either the Systolic Heart failure treatment with the If inhibitor ivabradine Trial (SHIFT) study (left-ventricular ejection fraction [LVEF] .35%, sinus rhythm, New York Heart Association II–IV) or the Prospective Comparison of angiotensin receptor-neprilysin inhibitor (ARNI) with angiotensin-converting enzyme inhibitor (ACEI) to determine impact on global Mortality and Morbidity in Heart Failure (PARADIGM-HF) study (LVEF ,40%, New York Heart Association II–IV, glomerular filtration rate .30 mL/min), was also assessed. A retrospective cross-sectional analysis was carried out in all 371 patients treated in this community heart function clinic for at least a 12-month period. The patients were elderly (mean age 74±13.3 years) and predominately male (61.5%) with symptomatic (82.5%) moderate left-ventricular dysfunction (LVEF 45.4%±15.6%). A substantial proportion of the patients also had a diagnosis of atrial fibrillation (52.8%). The total use of beta blockers exceeded 87%, while 100% of patients without a documented contraindication or intolerance to a beta blocker received therapy. Adherence to other guideline-recommended pharmacotherapies specifically for heart failure with reduced left ventricular ejection was high: 86.1% of the eligible patients were treated with an ACEI/angiotensin receptor blocker and 61.9% received a mineralcorticoid receptor antagonist. We determined that 13.7% of the complement of this heart function clinic could be expected to benefit from ivabridine therapy based on the results of the SHIFT study. In addition, 28.3% of the clinic patients would be eligible for the initiation of sacubitril–valsartan based on the PARADIGM-HF criteria. Spontaneous mutations in the gene encoding the tumor suppressor p53 (TP53) are frequently identified in human cancers and most of these mutations are the result of missense substitutions, which can result in complete loss of p53 function or retention of some activity. In this episode, Jean Gariépy and Nicholas Fischer discuss their work, which reveals that the level of residual transcriptional activity of mutant p53 associates with improved survival in males with glioma and gastric adenocarcinoma. This association was sex-specific, as similar links were not observed in females with p53-mutant cancers. Moreover, evaluation of patients with Li-Fraumeni syndrome (LFS), which results from germline mutations in TP53 revealed a link between residual p53 activity and prolong lifetime cancer survival. Together, these results support p53 transcriptional activity as a prognostic factor for men with glioma and gastric adenocarcinoma.

Abstract: Histone deacetylase (HDAC) inhibitors are an emerging class of therapeutics with potential as anticancer drugs. The rationale for developing HDAC inhibitors (and other chromatin-modifying agents) as anticancer therapies arose from the understanding that in addition to genetic mutations, epigenetic changes such as dysregulation of HDAC enzymes can alter phenotype and gene expression, disturb homeostasis, and contribute to neoplastic growth. The family of HDAC inhibitors is large and diverse. It includes a range of naturally occurring and synthetic compounds that differ in terms of structure, function, and specificity. HDAC inhibitors have multiple cell type-specific effects in vitro and in vivo, such as growth arrest, cell differentiation, and apoptosis in malignant cells. HDAC inhibitors have the potential to be used as monotherapies or in combination with other anticancer therapies. Currently, there are two HDAC inhibitors that have received approval from the US FDA for the treatment of cutaneous T-cell lymphoma: vorinostat (suberoylanilide hydroxamic acid, Zolinza) and depsipeptide (romidepsin, Istodax). More recently, depsipeptide has also gained FDA approval for the treatment of peripheral T-cell lymphoma. Many more clinical trials assessing the effects of various HDAC inhibitors on hematological and solid malignancies are currently being conducted. Despite the proven anticancer effects of particular HDAC inhibitors against certain cancers, many aspects of HDAC enzymes and HDAC inhibitors are still not fully understood. Increasing our understanding of the effects of HDAC inhibitors, their targets and mechanisms of action will be critical for the advancement of these drugs, especially to facilitate the rational design of HDAC inhibitors that are effective as antineoplastic agents. This review will discuss the use of HDAC inhibitors as multitargeted therapies for malignancy. Further, we outline the pharmacology and mechanisms of action of HDAC inhibitors while discussing the safety and efficacy of these compounds in clinical studies to date. Seiden Fronteirs of Science and Engineering Forum on Micro-Nano Electronics and High Tech Printing, Jan. 27, 2014 Proteins can be viewed as materials with tunable optoelectronic properties that, via doping, can extend well beyond their biological ones. The reasons are -a- the ability, for many proteins, to change their properties by adding/replacing co-factors or external molecular or ionic moieties and --b- that proteins are surprisingly good solid-state electronic conductors, even those that have no known biological electron transfer function, more akin to conjugated molecules with extended conjugation than to saturated ones. What is measured is solid-state electron transport (ETp) across proteins that are "dry" (retain only tightly bound water, to keep native conformation) as function of bias, temperature, pressure, illumination and/or humidity. Importantly for future bioelectronics, the results are sensitive to protein modification, i.e., adding or removing or altering cofactors, all change ETp. Such cofactors can thus be viewed as natural dopants for proteins. We can also transform a biologically totally electrically inactive protein into a very efficient ETp medium by doping it. Our studies help understand ETp mechanisms and how ETp differs from biological Electron Transfer, ET, which, in turn provides deeper understanding of ET. (Work done with M. Sheves and I. Pecht).

Prof Julian Halcox Professor of Cardiology, Swansea University College of Medicine, speaks with Cardio Debate & Radcliffe Cardiology about the Advances in the Management of Dyslipidaemia, during the 2015 Cardiovascular Sciences Research Centre Annual Meeting, held at the Royal College of Surgeons of England in London, UK. Transcript What are the latest advances in the treatment of dyslipidemia? I think that before we talk about some of the positive stories it’s important to reflect on the less salubrious outcomes. Firstly the failure of two really important clinical strategies – the use of niacin and also the use of CETP antagonism. So niacin, for example, increases HDL cholesterol levels, reduces triglycerides to a certain extent and has a small impact on LDL in total cholesterol. But interestingly we’ve seen in large-scale clinical trials a neutral impact on cardiovascular outcomes in a population of high-risk patients on statins, but also specifically in individuals with low HDL cholesterol in whom one might consider that they would be more likely to derive a beneficial effect from niacin therapy when added on top of a statin by virtue of the increased residual risk seen in these patients. But unfortunately that wasn’t to be the case. When it comes to the story of the CETP antagonists, three our of four of the agents that have been tested out in large-scale clinical trials have already fallen by the wayside. The first called Cetapin which failed possibly due to off-target effects, there was an increase in cardiovascular events that seemed to be independent of its effect on lipids. But also with two other agents, dalcetrapib and most recently evacetrapib – these trials were discontinued due to the lack of any beneficial signal being seen at the stage of analysis that they’d got to. The question really is whether CETP antagonism is a strategy that is going to improve outcomes. Now going back to my initial points on HDL cholesterol levels being associated epidemiologically with outcome, one might confer that having high levels of HDL cholesterol level would be associated with the benefit – actually we see with the CETP antagonists, although they raise HDL cholesterol levels quite substantially, in three studies so far there doesn’t appear to be a beneficial effect. And that’s perhaps because of the nature of the effect of CETP antagonism. CETP is an agent that facilitates the translocation of cholesterol ester and triglyceride between Apo-B containing proteins and the Apo-A lipoprotein, so it retains the cholesterol ester with the HDL particles and retains triglyceride within the LDL Apo-B containing lipoproteins if its inhibited. So what we see is more cholesterol within the HDL sub-fraction, which doesn’t necessarily improve its function. It doesn’t necessarily mean that there’s an increase rate of reverse cholesterol transport, it doesn’t necessarily mean that there’s a clinically significant impact on function – perhaps even a deleterious effect on function.
